Post Doc in Bioinformatics/Biostatistics: Deep Learning and Spatial Statistics in Digital Pathology (m/w)

The position:

Roche invites applications for an exciting two-year postdoctoral position in pharma research and development (pRED) utilizing deep learning, computer vision and spatial statistics in Digital Pathology for biomarker discovery. The successful postdoctoral candidate will work in a collaborative research environment between pRED at the Roche Innovation Centre Munich and Prof. Yinyin Yuan’s Lab at the Institute of Cancer Research (ICR) in London. 

pRED’s in-house digital pathology platform captures all steps of the histopathological workflow and stores scanned whole-slide immunohistochemical (IHC) and immunofluorescence (IF) images of tissue sections stained for relevant entities of the tumor microenvironment (TME) such as tumor cells, T-cells, macrophages, blood vessels and others. The aim of this project is to detect additional image-derived features from whole-slide images of IHC and IF stained tissue sections, such as cell shape, size and texture and utilize these features, as well as to leverage the spatial location of cells to develop solid, interpretable statistics and algorithms to quantify important characteristics of the TME (interaction patterns, spatial heterogeneity).

You will leverage your expertise in bioinformatics, biostatistics, computer vision, deep learning and machine learning, as well as strong communication skills to

  • Collaborate and coordinate with academic and industrial mentors to research and develop statistics and algorithms for the quantification of the tumor microenvironment
  • Establish deep learning / computer vision methodology to quantify cell characteristics from IF and IHC tissue slide images
  • Prototype, implement, document and test the developed statistics, algorithms and imaging/computer vision approaches
  • Interface with data clinical scientists, pathologists, oncologists and imaging scientists to communicate results and understand how to interpret data
  • Present at international conferences and publish in peer-reviewed journals

Who you are:

  • You hold a PhD in biostatistics, bioinformatics, physics, informatics or other related field
  • You have excellent programming skills and are fluent in at least one of the following languages: R, Python, Matlab
  • You have in depth knowledge in the fields of statistical modelling, machine learning and spatial statistics
  • Experience using common deep learning frameworks (tensorflow, torch, keras, …) or a background in computer vision is a definite plus
  • You have a solid background in databases, SQL, and are confident in aggregating, manipulating and pivoting data tables
  • You are passionate about data visualization and presenting results in a concise and clear way
  • You have a background in cancer biology, ideally in cancer immunotherapy
  • A passion for innovation, and demonstrated initiative and track record in tackling new areas of research
  • A background in molecular and cell biology with focus on oncology or pathology is desired but not required
  • You can prove your scientific excellence with a number of publications
  • You are well known for your strong team spirit and your willingness to work in international teams
  • In addition, you are interested to work interdisciplinary and you are ready to learn and explore new fields
  • Excellent English skills, written and spoken, complete your profile
